Metabonomics: Mining for Metabolites in Biofluids

چکیده
Comparasite is a database for comparative studies of transcriptomes of parasites. In this database, each data is defined by the full-length cDNAs from various apicomplexan parasites. It integrates seven individual databases, Full-Parasites, consisting of numerous full-length cDNA clones that we have produced and sequenced: 12 484 cDNA sequences from Plasmodium falciparum, 11 262 from Plasmodium yoelii, 9633 from Plasmodium vivax, 1518 from Plasmodium berghei, 7400 from Toxoplasma gondii, 5921 from Cryptosporidium parvum and 10 966 from the tapeworm Echinococcus multilocularis. Putatively counterpart gene groups are clustered and comparative analysis of any combination of six apicomplexa species is implemented, such as interspecies comparisons regarding protein motifs (InterPro), predicted subcellular localization signals (PSORT), transmembrane regions (SOSUI) or upstream promoter elements. By specifying keywords and other search conditions, Comparasite retrieves putative counterpart gene groups containing a given feature in common or in a species-specific manner. By enabling multi-faceted comparative analyses of genes of apicomplexa protozoa, monophyletic organisms that have evolved to diversify to parasitize various hosts by adopting complex life cycles, Comparasite should help elucidate the mechanism behind parasitism. Our full-length cDNA databases and Comparasite are accessible from http://fullmal. ims.u-tokyo.ac.jp.

Metabonomic analysis of HIV-infected biofluids.
Monitoring the progression of HIV infection to full-blown acquired immune deficiency syndrome (AIDS) and assessing responses to treatment will benefit greatly from the identification of novel biological markers especially since existing clinical indicators of disease are not infallible. Nuclear magnetic resonance spectroscopy (NMR) and mass spectrometry (MS) are powerful methodologies used in m...
متن کاملImportant roles of the hyphenated HPLC-DAD-MS-SPE-NMR technique in metabonomics.
Metabolite identification is a key step for metabonomics study. A fully automated hyphenation of HPLC-diode-array detector (DAD) mass spectrometry (MS) solid phase extraction (SPE)-NMR spectroscopy (HPLC-DAD-MS-SPE-NMR) is one of the most efficient methods to determine the structure of a given unknown metabolite in a complex mixture (metabonome) and hence represents one of the most important an...
متن کاملMetabolite projection analysis for fast identification of metabolites in metabonomics. Application in an amiodarone study.
The assignment of significantly changed NMR signals, which were identified with the help of multivariate models, to individual metabolites in biofluids is a manual and tedious task requiring knowledge in chemometrics and NMR spectroscopy. Metabolite projection analysis, introduced in this work, allows automatic linking of multivariate models with metabolites by skipping the level of manual NMR ...
متن کاملMetabonomics analysis of liver tissues in d-galactosamine/lipopolysaccharide induced acute hepatic failure BALB/c mice
Background: Compared with biofluids, target tissues and organs may directly reflect pathophysiological state of a disease process. In this study, a D-galactosamine (GalN) / lipopolysaccharide (LPS) induced mouse model was constructed to investigate metabonomics of liver tissue and characterize direct changes of substance metabolism in acute liver failure (ALF). Methods: After pretreatment of li...
متن کاملNMR-based metabonomics study on liver and kidney tissues from type 2 diabetic mice
NMR-based metabonomics [1] has been widely used in many areas including disease diagnosis and drug development. Presently, the studies are mainly focused on biofluids, such as urine, serum and saliva [2]. In contrast to biofluids, biological tissues have the advantage of determining organ-specific metabolic fingerprints. In this report, high-resolution magic-angle spinning (HRMAS) H NMR coupled...
